I guess the questions I have regarding this are what happened, who took the memories - the ones who sent us here to save Ivy-san or the ones who want to kill her, and why they took those memories.

I don't find it easy to believe these would be specifically separated out from the others that were taken from us and stored somewhere we haven't searched - it didn't seem like they wanted us to find the ones we retrieved, so why do that? And if we were mind-controlled, [which he also doubts]....a lot of this doesn't add up.
